Argyle left it late, but did enough on a muddy Rodney Parade pitch to claim victory and secure a trip to Liverpool in the FA Cup Third Round.
Graham Carey got the only goal from the penalty spot with seven minutes of extra time remaining.
It was the second penalty awarded to the Pilgrims within a few minutes. Paul-Arnold Garita had struck the post with his effort in the first half of extra time.
